I noticed that two of my counters are slightly different.

Once of them is from a neon, and the other is from a 250hz, although I lost track which is which. Do the variances make any difference on performance?

i dont think so.. basicly both counters have the same circuits (the little draws on them are the same), and i guess thats what matters.

There are loads of counter variants out there, mainly distinguishable by the different numbers - 0543 and 0601 in the example above. Don't know what these numbers represent, (Enda might be able to explain), but basically any counters above about 0345 have 4 functions, whereas older ones only have three. Those two above should pretty much function identically.

Quite right Adrena1in,

The two counters are virtually identical and operate in the same manner. The digits printed on the PCB refer to the build of the counter.
